The 'connect to default site' thing is bizarre. Why doesn't it just connect to the default site, rather than display the connection manager with the site highlighted - it means you have to click 'connect' which is just daft. If I want the connection manager, it should be available from the dropdown arrow (after the list of available sites).
It seems to connect multiple times to an FTP server. ie, log in to the server, and upload a file - it makes another connection. Why? Its just freaky.
When displaying a remote directory, it never displays the first directory, but some 'random' directory in the middle of the listing. Thats so annoying, I just want to punch someone. Repeatedly. I have to keep scrolling back to try and find the directory I want (I tend to use the 'list' view).

Select option. Whats wrong with an icon in the toolbar, like any other program?
Also, the listview doesn't reset the distance between files. Bit hard to explain, but if you view a directory with a large filename, so the columns have a wide space between them, go to a normal directory with short file names, and the wide column spacing is retained. Gah, thats nearly so annoying as the previous one.
F2 doesn't work to rename files - you have to single click them twice. How bloody annoying is that?!
You can't easily copy and paste files. If you want to move a file, thats easy - drag 'n drop with the treeview window.
It disconnects from the server but then forgets it does, so still trys to send 'PWD', 'LIST', 'PASV', etc commands, to keep it alive. Although the server responds with "Not logged in", FileZilla is too thick to work out what this means, and still trys to talk to it. Idiot.
You can edit a file, but its not until the called application is closed that FileZilla asks if you want to upload it back again. This is fine for Notepad, but annoying if you edit using ConText which allows multiple files to be opened. Edit a file, then realise you have to close ConText (and all open files) for the changes to be re-uploaded. Gah.
The 'most recently used' dropdowns for the directories are only 'session' based, so close down FileZilla and they're lost. Gah, thats annoying.
Apart from that, its a joy and pleasure to use.
