That is what's causing the problem. I had no doubt it would be my shite coding so I'll just comment that out while I work on the file then tweak it once I've uploaded it (not that anyone follws me on twitter anyway!).

I have it set to 0 seconds; I am a crap typist so having it pop up right away is fine with me. I don't see any point in waiting around for it to appear as I use it all the time, though with your specific usage a slight delay may work better.

Right click on the style/class in the HTML file and select the entry you want under Related Styles in the context menu - it should then open the CSS file (if it isn't opened already) and ping to the chosen element. If you close and re-open the colour dialogue, does the colour appear in the document colours list then? It does on mine, but only after the dialogue is closed and re-opened; that is, the document colours list is not updated in real time.
