I just started using the project feature about 4 months ago.
When I created a new project from scratch, I used the publish to upload the files and it works great.
But how do I integrate the publish with an ongoing project that already has files on remote server,
I mean , so we-builder knows which files were already uploaded, do I have to overwrite all the files ?

I wouldn't think you'd nee to overwrite anything.
If I understand you correctly, what I do is create a new project (if necessary) then download all relevant files already on the remote server and put them in the project's root folder, adding to anything already there. That way the files I have stored locally are the same as what is on the server. I then use the publish dialogue to upload all unpublished files to synchronise the remote and local folders (check the relevant box on the publish dialogue and hit the go button) or select whatever other files I want to upload and then if I want any given upload selection saved, I tick that check box below the upload unpublished files checkbox on the publish window to ensure only those files are published next time.

So this is what I did,
I defined the FTP to upload the project and did a publish - I then did Skip-all so that the files won't be over written and the proccess will end faster.
Now whenever I click on publish the modified files will be uploaded, right ?
